The Fediverse doesn't necessarily mean AP, other protocols have been used in the past, and maybe in the future there will be other protocols replacing AP.
The Fediverse still remains whatever protocol it uses, so it needs a symbol separate from specific protocols.

Technically there can never be an official logo as there's no central authority on the Fediverse, but this is by far the most widely used symbol of this place.

You can search for custom emoji too.
When you select a custom emoji its alt text surrounded by colons will appear. To search for it, you may have to type in the custom emoji's alt text without the colons :: around it.
For example, searching for blobsad will show posts and profiles with :blobsad: in them.
(Some apps may allow searches with the alt text's colons included, but the web interface doesn't, which is why I suggest removing them.)

By default the custom emoji don't have spaces in their alt text, so the colons : mess it up if you try to search for a custom emoji directly.
But if you remove the colons the alt text alone works.

Not officially, but there are some third party apps that allow this such as Fedilab and Subway Tooter on Android, Ice Cubes on iPhone/iPad.

Maybe the emoji you're searching for isn't in any posts that your server can see? Try an emoji that is really commonly used?
What are you using to access Mastodon?
Of course, that's a definite downside, I'm not advocating nationalism.
But for most countries flags are just a brief way of indicating location / language on your profile that doesn't use many characters.
How are you getting custom emoji into the search box?
If I type custom emoji it produces the word code surrounded by ::, and that doesn't work in search.
Ahh okay those things... I guess they're not used any more as the flag emoji are more convenient and easy to understand?
Which symbols do you mean?
Do you mean the language codes? Those are in a separate feature which is nothing to do with emoji. You can choose your post's language using the letter codes below the post.
p.s. Searching for flag emoji is a good way of finding accounts from particular countries.

However, you can switch off automatic animation in your Preferences.
p.s. ๐ means unlisted, which is similar to public but it doesn't appear in the Federated, Local or Explore timelines.
