   I recently learned that the man credited by many historians as being the Father of the Scientific Method was the English Catholic friar Roger Bacon (1220-1292).

   Science and reason were flourishing in Europe ages before the ‘Enlightenment’, including in the Church.

     Most likely only in the Church at that point in time. The Church saved a lot of the ancient works of antiquity and made it a point to have them preserved by the painstaking work of monks who would copy by hand and word from word - this was hundreds of years before Gutenberg's printing press - from the original text. Of course, you don't hear about things like that in your history class which would much rather bash Christianity and what it's done for mankind.
     
     If you wanted an education, the Church was the only place to get it. Indeed, Oxford University in England - where Bacon was based - grew out of a collection of monasteries that did this scholarly work to find understanding into all of God's creations, hence the institution's motto of "Dominus illuminatio mea" or "The Lord is My Light".
